While i have set the second option for permalinks (/question/question-name/), in categories i get the first:

/index.php/questions-49/category/cat-1/

Also this “index.php” i see in some places, what is it ? Can’t be removed ? It is not how permalinks (beautiful) must be.

Its because of your permalink option. please check if you have set proper permalink option in WordPress settings.

Ok, yes the “index.php” was in WP custom permalinks. I fixed it.

But now the categories are still:

/questions-49/category/cat-1/

Same for the Questions (base) list page.

/questions-49/

/%category%/%postname%/

Solved.

During the beta apparentlly something went wrong and 49 “base” pages were created.

Cleared all of them and now all seem ok.
